I don't submit to any search engines other than Google to be totally honest. I just give my new sites a good couple of backlinks and wait for those search engines spiders to do their thing. MSN and Yahoo always pick me up reasonably early, normally within a couple of days to a week or two - MSN more so anyway. Google I always submit my site to, and often when I add major links or make what I feel are important changes to the site I resubmit my site to Google just to make sure they get a spider over to it ASAP.
So for me Google matters, the rest I just let happen naturally.

It's true there are 3 or 4 search engines that are really important, but if you are throwing away all those little search engines, you are throwing away a great deal of traffic. Someone uses those smaller search engines, or they would cease to exist. And not many people are competing for their traffic, compared to the big guys.
And who knows who will be on top next year or 3 years from now? You might as well get established early on, just in case. When I started on the web Alta Vista was the biggy free engine and it was unthinkable that they wouldn't stay that way, and no one had even heard of Google. Now Alta Vista is mostly fading into obscurity in the SEO world, but they still send me lots of traffic.
I use http://www.selfpromotion.com to submit my sites, but not right away.
The very first thing I do is link a new site from the home page of one of my established RELATED sites that already have good traffic and already get visited regularly by the GoogleBot. There is an initial advantage to have your link found and followed by the bot rather than being found by a submission. This will usually get the site listed within 48 hours or a week if the GoogleBot regularly visits the linking site.
Be sure the site you link from is RELATED, google is starting to penalize sites that link to other sites in their own network that aren't related.
Next I try to get some backlinks from a related DMOZ listed site if I don't have one myself for that niche, once I already have a fair amount of content on the site and all links working. Once you get a DMOZ link from a site that has a PR4 or above, it will immediately give your new site some page rank, even if no one else is linking to it yet, which in turn helps you recruit more link exchanges.
In the meantime, I submit a few original articles from the site to some of the free article directories, with each article containing three links to major pages on the site I'm promoting in my author byline. That immediately gives me some backlinks.
And I create a Google Site Map and set that up with Google.
Only after I've done all this, a couple months down the road, I use selfpromotion.com to submit my index page, and choose the auto-submit option, which resubmits the site automatically every 6 weeks to the search engines you have checked. Some people say to deselect Google on these resubmissions, but I don't. Each time Tooter, the selfpromotion submitter tool, resubmits my sites, I see a big surge of traffic for a few days or a week or more a few days later, which seems to taper down as it gets closer to time for Tooter to resubmit, then it picks up again with the next submission.
The main reason I use selfpromotion.com is because it gives me lists of specialized relevant directories to submit to that are related to my niche and gives me links within the program to easily hand submit to the ones I feel would be valuable for that site. They tell me if it would be in my best interest to auto submit or hand submit to a particular search engine. They explain in great detail how to get your site ready for submission to important directories like DMOZ and Yahoo. They also keep on top of the rules for auto submission and how often different search engines allow submissions, and what content they accept, and special rules like some search engines won't list your page if it doesn't have a contact email, etc. Their tools are free to use for an initial submission, but if you make a small yearly donation to the site (you get to choose how much), he will save your data so you can have them auto-resubmit, or you can come back later as time permits and submit to some more directories or fine tune your keywords, titles, etc.
Once you figure out how his system works, it takes about 10 minutes to set up a new site and automate resubmissions.
I find the most important thing to keep the Googlebot visiting often so new stuff gets indexed fast is to post regularly to each site, a minimum of one article per week, preferably daily if you only have a few sites or have it automated. Once you have poor performing ads blocked and are getting relevant ads for your site, when your google daily earnings start to drop, it's time to post something new and right away you will see your earnings jump back up for that site.
Constantly adding new stuff is the best way to develop a loyal following of readers who will eventually consider you an expert on your subject. If they come back once or twice and there is never anything new, they probably won't be back. It's much easier to keep the readers you already have than to constantly be finding new ones. And people who already know and trust you buy a lot more than people who don't. And something even more valuable they will give you is word of mouth advertising that doesn't cost you a dime. Don't forget to start a newsletter so you can remind them to come back and discretely push your offers that make you money.

I gave submitting to multiple search engines 18 months ago. I only ever manaully submit to google now. Any new sites we launch have no problems being crawled and listed on google, and it doesnt take long before we start getting traffic from all the big search engines...including MSN and Yahoo. The smaller search engines feed off the big ones these days, so if you can get into the big 3, then you're job is almost done.
